possibly. typically you should not start it until you are sure all of the water is evacuated from the combustion chamber. on the trail this means removing the spark plug, turn the bike upside down and letting the water drain. if the water was muddy then you shouldn't start it for risk of serious engine damage. you should now make sure there isn't any water in the engine and transmission oils. if there is you'll have to cycle oil through the engine until the oil isn't milky. remove the valve cover and make sure there isn't any water there. check the engine vent hoses don't have water in them. the difference in the sound could just be the muffler packing being wet and/or affected by being wet.
