By changing the exhaust to a free flowing unit you are now allowing the engine to breath easier and that translates to higher RPM's. You should do a plug check to be certain you are not running lean. I would suspect you need to go up 2 sizes on the main jet and possibly 1 up on the pilot. That is just a guess but from what you described it sounds like you really opened it up for more air in and out which means you need to add fuel to that equation. If you are truly hitting the rev limiter you have a choice of an aftermarket CDI that allows higher RPM limits or learn to back off at that limit point.
