That is exactly what you have to do. Use an Exacto knife with the chisel blade and shear off the existing melted mushroom. When you melt the tabs on the new door keep constant pressure on the piece while you melt it and it sets.
After you are all done you may need to use a heat gun and form the door to fit absolutely perfect. It is a little scary - don't sweat it, it's pretty easy and looks great when you are done.

Couple things to add : Pull the door hinge pin and work on the door on the bench while changing the cover, much easier.
Also - if you want to save the OEM door cover, instead of just cutting off the melted mushroom you can carefully trim around it until the stem will pull out. It does make it possible to be reused if dome that way.
