Unfortunately, if the PC was a FULL system the header and mid pipe are unique to that muffler as part of a full system. stock replacement headers will not fit it correctly. your only option is to get with PC and get the correct header for that full system (again, if it was a full system).

Would they make a correct diameter mid pip for the new header? Also how do they correctly seal from pc gasket or just a tight metal to metal joint?

not sure i understand your question. but a full system from PC, or other manufacturers, includes a header/mid pipe. so, the manufacturers aren't constrained by the pipe diameters of the stock header/mid pipe or muffler. neither are they constrained to the location of the mid pipe/muffler connection. if yours is a full system from PC and they can get you a replacement header for it then it will fit perfectly/as designed. most after market systems i am familar with are slip on (no clamp/gasket) at the mid pipe/muffler connection. some will use springs but no clamp.
